Are multiplexed metabarcoding panels comparable to individual marker gene library preparations?

چکیده
Analysis of multiple marker genes using metabarcoding environmental DNA (eDNA) can offer information greater than that from sequencing single genes, such as responses across the phylogenetic tree to gradients (Cordier et al. 2019). Furthermore, regions same gene be sequenced improve resolution (Fuks 2018). However, separate amplification reactions and library preparation steps for each costly time consuming. Here, we have designed optimised a multiplex panel four (two 18S rRNA gene, one region 16S rbcL gene). By combining into reaction, labwork required is decreased, reducing cost time. This compared with widely available commercial microbial (bacterial fungal) screening individual preparations gene.

Selection of a marker gene to construct a reference library for wetland plants, and the application of metabarcoding to analyze the diet of wintering herbivorous waterbirds
Food availability and diet selection are important factors influencing the abundance and distribution of wild waterbirds. In order to better understand changes in waterbird population, it is essential to figure out what they feed on. However, analyzing their diet could be difficult and inefficient using traditional methods such as microhistologic observation. Here, we addressed this gap of know...

Many commercial and custom-made microarray formats are routinely used for large-scale gene expression surveys. Here, we sought to determine the level of concordance between microarray platforms by analyzing breast cancer cell lines with in situ synthesized oligonucleotide arrays (Affymetrix HG-U95v2), commercial cDNA microarrays (Agilent Human 1 cDNA), and custom-made cDNA microarrays from a se...
متن کاملGenomic selection using low-density marker panels.
Genomic selection (GS) using high-density single-nucleotide polymorphisms (SNPs) is promising to improve response to selection in populations that are under artificial selection. High-density SNP genotyping of all selection candidates each generation, however, may not be cost effective. Smaller panels with SNPs that show strong associations with phenotype can be used, but this may require separ...
متن کاملAn rbcL reference library to aid in the identification of plant species mixtures by DNA metabarcoding.
PREMISE OF THE STUDY DNA metabarcoding has broad-ranging applications in ecology, aerobiology, biosecurity, and forensics. A bioinformatics pipeline has recently been published for identification using a comprehensive database of ITS2, one of the common plant DNA barcoding markers. There is, however, no corresponding database for rbcL, the other primary marker used in plants. METHODS Using pu...
متن کاملAssociation Testing Strategy for Data from Dense Marker Panels
Genome wide association studies have been usually analyzed in a univariate manner. The commonly used univariate tests have one degree of freedom and assume an additive mode of inheritance. The experiment-wise significance of these univariate statistics is obtained by adjusting for multiple testing. Next generation sequencing studies, which assay 10-20 million variants, are beginning to come onl...
